If your walls have components, it's possible that the components have offsets.  If so you will need to edit the components of the wall or the style (if the wall is styled).

 

If your walls have been reshaped in 3D it's possible that the "height handle" is at 3000, but the actual geometry of the wall has been altered.  If so AEC > Delete Wall Peaks…

 

That's a lot to digest (styled vs unstyled walls, walls linked to story heights vs walls linked to layer parameters, walls with components vs walls w/o components, walls that have been reshaped in 3D or fit to objects…).  Feel free to copy and paste the offending wall into a vwx document and post it here.  We'll figure it out.
