DTM: Create Site says "? Problems Found", but ...

There are 2 different types of DTM data required by the procedure. 1) Non conflicting & non intersecting DTM 3D vertices.

2) Non conflicting & non intersecting 2d polygon 'fences' delineating the parameters of the 3d vertices for purposes of creating a Proposed Site Model.

If any part of the 2d polygon 'fence' violates closure and/or crosses with an other 2d object, the procedure fails regardless of the integrity of the 3d data.

I have cheked both the DTM data 3D and the 2D fence a couple of hundred times. It's merely an acre-sized project. It's obvious, at least visually, that there is no overlapping. When viewed in elevation and isometric views every pad seems to be in its right place.

Is there a proximity tolerance that did not exist in VWv11?

There's no tolerance other than the stacking of contours to describe a vertical slope. Have you checked that there are no other Site Modifiers on this or that Layer or artifacts be looked at ?

Are those 3D pads created from 3D polygons and are they closed ?

Are the 2d polygons closed as well ?

In my exprience it usually comes down to something very simple. Perhaps it's time to copy&paste the Existing DTM and Site Modifiers to a new document... Save & run the procedure.
