Elevation/Section linework

I've been mucking about this for a few hours and now have to leave the office, so hopefully there will be a helpful, guiding answer when I get back.

 

How does one go about cleaning up linework after creating an Elevation/Section viewport. That is getting hatches to line up and making unwanted lines disappear.
