Because I will be exporting the model to another program to render it in.

I have a ten story building with floors on different layers when I view them with all the layers on and align everything matches. But I try to create a layer link they are pulled apart. I checked the z in the layers for each floor and I thought I imputed them correctly still can not get them to match up. I can post a sample if that would help.
