Try and right click on them and Force Select.

 

It is possible that you have duplicated the Wall so that the windows are inserted in one wall, but are not cutting the second co-located wall.

 

Or perhaps the windows are just placed on the layer and not inserted into the wall. If this is the case and you manage to select one it will say Window in the OIP instead of Window in Wall.
