I think this is what's happening:

 

When you double click a viewport to edit and then choose Design Layer AND you have "Add Reference Crop Object" checked you will get a very prominent green shape that is a duplicate of the crop shape on the design layer you have selected.

 

If you don't delete that object when you're done editing, then it will show up in your viewport.

 

Check the design layers to see if the green shapes are there.  Delete them.

 

Just make sure that the "Add Reference Crop Object" isn't checked when you edit design layers from viewports.

…and if you picked a different design layer to edit every time those things could be everywhere.
