Texture Alignment differences

I have my walls set up with a horizontal line texture, all the walls are set so so that world Z is the origin and the texture lines up correctly with the other walls and all looks good. I then though set up a viewport and the texture seems to have moved up 50mm for some reason. Is there a setting I am missing or is this a bug?
