When we print pdfs with transparent layers in our office, we do not have any problems. However printing them at the printers on a large scale printer seems to have many problems with the polygons and particularly with transparencies. The pdfs look fine on the screen but only prints part of the image (transparent objects do not print at all).
Exporting the pdfs as quartz images seems to help sometimes, but not always.
I don't know if printing directly from Vectorworks would be better - it is always easier to send the pdfs and control the output.
